You can leave him in the Void with Shadow or you can take him with you all to Chicago. Regardless of the answer, he is not allowed to have the Phantom Ruby back (Shadow is holding onto it for safekeeping) and he still has no means of attacking you.
...He'll even begrudgingly agree to letting you all decide and will confirm that he has no interest in returning to work for Eggman, though that does require just taking him at his word.
